Thank you for your message and my apologies for the issues you are experiencing.
Could you please check your Service Account user (In Timetracker Configuration Tool for On-prem version, and in Configuration page->Settings->Service Account for VSTS)? It should be set up and has Collection admin rights.
If it will not help, it could be a floating issue that we've discovered recently, we are aware of it, it is fixed, now in a testing state, and will be released in our next release (ETA is next week)
I could recommend you to subscribe to our blog so you will be informed about news and releases (with changesets)
